When you first open Morrowind from your desktop, you should see a box with the options: 'Play', 'Data Files', 'Options' etc. Once you have unzipped the Mod files (to the correct folders but thats another story) Go to 'Data Files' and you should see that below 'Morrowind.esm' are the Mods you've downloaded, and all your save games. The first file has a box that has been crossed ('X'). Simply left click on the Mod boxes to cross them and activate them. Save and Play.

As far as I know that is the message you get JUST in case any Mods you add are poorly written and change Morrowind in a bad way. If you have downloaded any official Plugins and used them before any unofficial ones (which is a good policy) this is explained in the associated READ.ME file of that Mod.

If you want to go to the effort to keep that error from cropping up, here is what you would do:
Open the Construction Set
Click on the "Open Files" button and open your "Data Files" folder.
(You'll see a list of your plug-ins and such)
Double click the plug-in that's giving you the error message.
(There should be an "X" in the box in front of the plug-in at this point)
Click on "Set As Active File"
Open the file... this will take a few seconds so be patient.
Click on "Save".
Exit the Construction Set.
It may look like a lot, but it probabally takes longer to read the instructions than it does to perform them.
You should be able to load your plug-in without getting that error message from now on. If you have more than one plug-in causing this error message, you will need to repeat the steps above for EACH plug-in.
Hope you find that helpful.
