cleaning old version of mod

I have a mod that gives an error when you load a save game. I read on this website about how to clean a mod, ie open tes, open the mod, set to default and save. My problem is that morrowind.esm opens all the time along with the mod I want. If I do a save at this point, will it save all the morrowind.esm stuff to the mod file, or just the mod stuff?

No, it's just the .esp info that will be saved.

Only the active file and any changes you have made will be saved. If you load every single plugin and ESM in your computer at once in TESCS and do a simple thing like move an NPC, the file saved will be no larger than a dozen kb...
