I've used FO3Edit and there are no detected issues.

One immediate one, though not "fatal" ... load the Broken Steel .esm after the other DLC .esm files so the level 30 cap stays intact (though mods further down the load order can override it again).

In using FO3Edit, did you follow Miax's guide? You'll need to apply the conflict detection filter and then use theCreate Merge Patch function to create a merge patch. After enabling the merge patch in FOMM, it's on to the grunt work of stepping through the tree view to make sure that subtle little things (like level 30 cap being overwritten) get taken care of.
